The palette is found with k-means clustering: thousands of sampled pixels are grouped into the number of colors you choose, and each group's average becomes a swatch. Every pixel is then matched to its nearest swatch. If that swatch has a new color and the pixel is within the tolerance distance, the pixel is changed.
In shift mode, the difference between the old and new swatch colors is added to each matching pixel, so darker and lighter shades move together and detail is preserved. In flat mode, matching pixels are pulled to the exact new color, which suits flat graphics and logos. Pixels near the edge of the tolerance are changed slightly less to avoid harsh borders.
Higher values catch more shades of a color; lower values are more precise.

Transparent pixels are kept transparent in PNG downloads.
Pixels close in color to the swatch are included. Lower the tolerance, or increase the number of extracted colors so similar areas get separate swatches.
