Binary is base 2, so every position is worth double the one to its right: 1, 2, 4, 8, 16, 32. Any whole number can be written as a sum of these values, which is exactly how a binary clock lights its dots.
Most commercial binary clocks use BCD because it is easier to read: you decode each digit separately, just like a normal clock face. Pure binary clocks show the true binary value of hours, minutes and seconds.

Each column is one decimal digit. The dots in a column are worth 8, 4, 2 and 1 from top to bottom. Add the lit dots to get the digit, then read the columns left to right as HH:MM:SS.
BCD encodes each decimal digit separately, so 59 is 0101 1001. Pure binary encodes the whole number, so 59 is 111011. Pure binary needs fewer dots but takes more practice.
The tens digit of minutes and seconds never goes above 5 and the hours tens never above 2, so they need only 3 or 2 bits.
